General Requirements
∙ Sequence unique within target proteome.
∙ 7-20 residues in length → optimal ionization and fragmentation.
∙ No missed tryptic cleavages (i.e., internal Lys and Arg).
Example Residue-specific Exclusion Criteria
∙ Cys and Met → prone to oxidation.
∙ N-terminal Gln → cyclize to pyroglutamate.
∙ Sequential Pro → low synthesis yield and poor LC resolution.
