1. PrimEx: An Exhaustive search tool for designing Universal Primers from diverse

DNA sequences.

Samar Hayat Khan Tareen and M. Zeeshan Hyder (2011).

PrimeEx is an exhaustive search tool which can alignment-independently find

conserved regions in diverse DNA sequences. After initially finding small regions of

higher similarity this program expands the original search providing good length of

conserved regions. These conserved regions are then further explored to make

universal PCR primers. This program is very well for large and long DNA sequences

from a diverse source which are difficult to align by alignment tools and may have

repeat regions making multiple sequence alignment difficult for selecting consensus of

conserved regions ideal for universal primers.

2. REPaiG (Regulatory Elements Predictor and image Generator). Farhan Mahmood, Maria Razzaq, Mehreen Ishfaq and M. Zeeshan Hyder (2010).

Predict different regulatory elements present in promoter sequence and graphically

represent this data along the length of sequence. This greatly enhances visualization

and the spatial organization of regulatory elements along the length of DNA sequence.

The database of regulatory elements can be developed into this software or it can take

the output of SIGNAL SCAN. it. REPAIG is designed in Visual Studio 2010 using C#

3. SimIdent-RANGE (Similarity and Identity RANGE). Nazish Arshad Chudhary, M. Junaid Naeem and M. Zeeshan Hyder (2010).

Calculates the range of nucleotides/amino acids similarity and identity among the

groups of large number of sequences. This application aids the analysis of output

obtained from MatGAT which is a commonly used program for sequence analysis and

finding similarities and identities between DNA as well as protein sequences. It lets

the user open a Microsoft Excel file containing output from MatGAT and asks the user

either to select the group names they want to particularly analyze or make a selection

of the individual genes/proteins they want to analyze. The program is developed in

JAVA and can run on Windows operating system.
