To improve sensitivity and reduce interferences in the mass spectrum, additives or co-matrices are often added to the sample-matrix-solvent mixture. Trifluoroacetic acid, formic acid and various ammonium salts are most commonly used in this respect.
Derivatization of sample analytes, for instance permethylation or peracetylation, can have advanta-geous effects in MALDI-MS, such as increasing analyte stability or improving the ionization efficiency.

Stable isotope labeling with amino acids in cell culture (SILAC) is a straightforward approach for the incorporation of a stable isotope label into cellular proteins for use with mass spectrometry-based quantitative proteomics. This method works by comparing cell cultures treated with light isotope (natural abundance) amino acids and heavy isotope (13C, 15N and/or D) labeled amino acids which produces two almost identical proteomes that only differ by their masses.
