Introduction

Background

Quoted from the Statement of Work:

The National Marine Fisheries Service (NMFS) listed the Upper Columbia River

Spring-run Chinook Salmon Evolutionary Significant Unit (ESU) as Endangered in

1999 (FR Vol. 64, No. 56, March 24, 1999). The listing document concluded that

certain hatchery production activities were critical to recovery and included the

hatchery component in the ESU. Of the nine stocks identified in the Upper

Columbia ESU (Wenatchee-4; Entiat-1; Methow-4), adult-based supplementation

programs associated with Mid-Columbia Habitat Conservation Plan (HCP)

agreements are present in the Wenatchee River (Chiwawa River), and the Methow

River (upper Methow River mainstem, Twisp and Chewuch rivers). A captive

broodstock program associated with the required elements of the Biological

Opinion for Section 7 Consultation on Interim Operations for the Priest Rapids

Hydroelectric Project (FERC No. 2114) is implemented in the White River Basin.

The White River spring Chinook stock is genetically distinct from other Wenatchee

Basin stocks and has evolved in a unique environment (Marshall and Young 1994).

Juveniles must pass through Lake Wenatchee on their way to the Columbia River,

and returning adults pass through a second time to reach the spawning grounds.

Primary spawning occurs in the White River between rkm 13.0 and rkm 21.0, and

within two tributaries including the Napeequa River and Panther Creek, from mid-

August through the end of September. The White River Falls (rkm 23.1) is a

known barrier to upstream migration of all salmon and trout. Panther Creek has a

series of waterfalls at rkm 1.1 that are also a natural barrier to upstream passage.

The captive brood program includes the rearing of progeny of native spring

Chinook spawners from the White River. Eggs or fry from naturally spawning

White R. spring Chinook [are] collected from redds and reared in captivity. The

maturing adults are spawned and the resulting F2 progeny are released from

acclimation ponds into the White River as yearling smolts. The initial projected

release number was 250,000 smolts; however, the release number was reduced to

150,000 smolts as co-managers refined the Priest Rapids Hydroelectric Project

BiOp spring Chinook artificial production allocation among tributaries within the

ESU.

During 2006 spawning ground surveys, WDWF personnel scanned actively

spawning males and females for PIT tags inserted at Tumwater Dam. All live fish

encountered during surveys were scanned for PIT tags in order to quantify the

number of hatchery and wild fish in the White River. Additionally, all carcasses

encountered during surveys were sampled including: length, sex, scales, PIT tag

number and DNA samples from all fish that did not contain a PIT tag. Because

hatchery fish from Chiwawa Ponds were not adipose fin clipped, the unique PIT tag

number allowed for a positive determination of the origin of the fish.

The 2006 spawning ground surveys reported a moderate proportion of hatchery-

origin fish on the spawning grounds resulting in a moderate proportion of redds

with one or both parents of hatchery origin. ESA take permits were not acquired

timely enough to collect eggs for the 2006 broodstock. Thus, fry were collected

after emergence from redds and exact pedigree is uncertain. To guard against

incorporating stray hatchery-origin fish into the captive brood program, genotyping

of ~1,344 collected progeny produced from the 31 redds identified in the White

River during 2006 must be cross referenced with origin determinations of 2006

adult spring Chinook contributing to the run-escapement above Tumwater Dam.

Through the Monitoring the Reproductive Success of Naturally Spawning Hatchery

and Natural Spring Chinook Salmon in the Wenatchee River Project (BPA Project

No. 2003-0039-00), spring Chinook adults passing Tumwater Dam during 2006

(sampling location in the Wenatchee River basin below the Chiwawa River, Nason

Creek, Little Wenatchee River and White River) were captured, identified as

hatchery or wild origin, PIT tagged, DNA sampled, and subsequently release or

retained for Chiwawa River supplementation broodstock purposes. The genetic

assessment and origin determination of adult spring Chinook passing Tumwater

Dam in 2006, coupled with genetic sampling/assessment of progeny obtained from

the White River, provides the necessary data to cross-reference the two genetic data

analyses and provide parental assignments of adults that contributed to the 31 redds

identified during 2006.

Goals and Tasks/Objectives

Goals and objectives of the genetic sampling and evaluation of spring Chinook

progeny collected from up to 31 redds in the White River during 2006 include:

Goal: Determine if the F1 progeny retained for the White River Captive

Broodstock program are a product of wild x wild matings.

Tasks 1: Perform mircosatellite genotyping of the 1344 juveniles collected from the

White River basin during 2006.

Task 2: Cross-reference the 2006 juvenile mircosatellite genotyping results with

2006 adult spring Chinook microsatellite genotyping results obtained through the

Monitoring the Reproductive Success of Naturally Spawning Hatchery and Natural

Spring Chinook Salmon in the Wenatchee River Project (BPA Project No. 2003­

0039-00) and provide parental assignments to each of the 1344 juveniles.

Task 3: Provide a report to Grant PUD detailing analysis methods and results

including the origin (hatchery or wild) of parental assignment(s) contributing to

each of the 1344 juveniles sampled.

Methods, results, and discussion

Progeny -- In fall of 2007, we received 1294 samples from Chinook salmon fry collected

from the White River (2006 brood). Genomic DNA was extracted from the fin clips

using a QIAgen DNA tissue extraction kit, and quantified using a FLx 800 Microplate

Fluorescence reader (Bio-Tek Instruments, Winooski, Vermont). Individuals were

genotyped at 11 microsatellite loci (Table 1). Microsatellite alleles were amplified by

Polymerase Chain Reaction (PCR) assays using 15 ng of genomic DNA, 1.75 or 2.0 mM

MgCl2, 0.2 mM each dNTP, 0.2 µM of each PCR primer, 0.25 Units of Taq DNA

polymerase (Promega Biosciences, San Luis Obispo, California), 20 mM Tris (pH 8.5)

and 50 mM KCl in 10 µl volumes. The forward primer of each PCR primer pair was

labeled with a fluorescent phosphoamidite (FAM, NED, PET, or VIC). Tetrad thermal

cyclers (MJ Research, San Francisco, CA) were programmed with the conditions, shown

in Table 1. PCR products and size standards (GeneScan 500) were resolved using an

ABI3100 capillary electrophoresis system (Applied Biosystems, Inc. (ABI), Foster City,

California). Individual genotypes were scored using Genotyper software version 3.7

(ABI). Of the 1294 samples, 1293 produced usable DNA; we were unable to obtain

DNA from one sample due to tissue degradation prior to our receipt of the samples. Of

the 1293 genotyped samples, we obtained genotypes at least 8 loci for 1284 samples,

although all progeny samples were included in the analysis.

Potential parents – 2378 adult spring run Chinook salmon were sampled at Tumwater

Dam in 2006 (Murdoch et al. 2007). Of these, 2016 formed the potential naturally

spawning population, with the remainder used for hatchery broodstock. Each of the

sampled fish was PIT tagged in order to track its subsequent spawning location. Of the

2016 fish sampled at Tumwater Dam, 47 were subsequently localized in the White River

during spawning surveys (26 females and 21 males). Because these 47 fish were

believed to be most of the spawners that contributed to the captive fry, we first focused

on these fish, and then expanded the pool of potential parents first to include first those

fish sampled at Tumwater and not subsequently recovered, and finally those fish sampled

at Tumwater and recovered at locations other than the White River. Of the 2016 potential

natural spawners, 1981 were genotyped at least 10 of the 11 loci and included in the

analysis. All 47 of the known White River spawners were fully genotyped at all 11 loci.

Parentage analysis -- Parentage assignments were made using the likelihood methods of

Meagher and Thompson (1986) and Gerber et al. (2000) as implemented in the program

FAMOZ (Gerber et al. 2003). The most likely parent pair (or single parent – see below)

were accepted as the true parent pair when the difference between the highest and next

highest LOD score was > 2 and the assignment had no more than 2 loci with inconsistent

genotypes between progeny and parent(s). We successfully identified at least one parent

for 95% of the offspring. Note that these assignments are based on the most likely

parent(s) and are generally made with reasonably high confidence. Nonetheless, the

assignment of progeny to parents is statistical in nature, and some errors of assignment

are possible.

When only known White River spawners were included as potential parents, we

identified parent pairs for 604 offspring (Table 2). When all potential natural spawners

sampled at Tumwater were included, an additional 271 progeny were assigned to pairs of

parents, resulting in 875 assignments to pairs of parents (Table 2). The 875 progeny that

were assigned to parent pairs were derived from 92 full sib families produced by 20

females and 62 males (Table 2). Fifty-two (52) of the families were WxW crosses, which

produced 624/875 (71%) of the offspring. Of the remaining offspring, 7 were produced

by HH matings, 30 by WH, 158 by HW, 55 by UW, and 1 by WU. Note the “U” here

refers to sampled parents whose origin (hatchery versus wild) was not determined due to

scale regeneration (Andrew Murdoch, personal communication). These “U” fish could

therefore potentially be either wild fish or unmarked hatchery fish. Further insight into

the origin of these fish could be obtained by examining the marking/tagging rates of

hatchery fish released into the Wenatchee River for the corresponding broodyears. Note

that most of the “U” fish were due to a single female, #1434, who mated with several

wild males (Table 2).

Of the progeny that could not be assigned to pairs of parents, a single White River parent

could be identified for 317 progeny and a single parent with either an unknown spawning

location or a non-White River spawning location could be identified for an additional 35

progeny (Table 3). Of the progeny that could only be assigned to only a single parent,

78% of the parents assigned were females, and 91% were wild origin (Table 3). The fact

that most of the ‘missing’ parents were males suggests that they were likely to be mature

male parr. Residualized White River Chinook from previous White River captive brood

releases have been observed in White River and its tributaries, and these are a potential

source of the missing parents (Andrew Murdoch, WDFW, personal communication). Of

the 1227 offspring with one or two assigned parents, 1005 (82%) had either two wild

parents or one wild parent and parent of unknown origin.

An additional 65 progeny could not be unambiguously assigned to any single parent or

pair of parents, but rather had genotypes consistent multiple potential parents. In order to

evaluate the probability that they were produced by hatchery or wild parents, we

proportionally assigned each of these progeny to their twenty most likely parents and

summed the total contributions of wild and hatchery origin parents from within that

group (Table 4). Finally, a single progeny (number 1081) had a genotype that was

inconsistent with all of the potential parents.

Assignment summary:

W xW assignments (Table 2) – These are progeny for which two parents could be

assigned with reasonable confidence and based on the biological data provided by

WDFW (Murdoch et al. 2007) both parents were inferred to be wild origin fish. There

were 624 offspring from inferred W x W matings (Table 2).

W x H (and H x W) assignments (Table 2) – These are progeny for which two parents

could be assigned with reasonable confidence and based on the biological data provided

by WDFW (Murdoch et al. 2007) one parent was of wild origin and one parent was of

hatchery origin. The order of parents in the designation is female x male. There were 30

offspring from inferred W x H and 158 offspring from inferred H x W matings (Table 2).

W x U (and U x W) assignments (Table 2) – These are progeny for which two parents

could be assigned with reasonable confidence and based on the biological data provided

by WDFW (Murdoch et al. 2007) one parent was of wild origin and one parent was of

indeterminate origin. The “U” designation refers to sampled parents that did not have an

adipose fin clip or coded wire tag, but had regenerated or otherwise unreadable scales and

therefore could not be positively identified as a wild-origin fish. There were 58 offspring

from inferred U x W matings and 1 offspring from a W x U mating (Table 2).

H x H assignments (Table 2) – These are progeny for which two parents could be

assigned with reasonable confidence and based on the biological data provided by

WDFW (Murdoch et al. 2007) both parents were inferred to be hatchery origin fish.

There were 7 offspring from inferred H x H matings (Table 2).

Single parent assignments (Table 3) – For some progeny, only a single parent in the

sample could be identified. The W, H or U origin of these parents is reported in Table 3,

and is defined the same as discussed above. The true origin of the ‘missing’ parent for

these progeny cannot be determined. As was discussed above, however, because most of

the missing parents are male, it seems likely that many of them are resident fish. A likely

source of mature resident males is previously released White River captive brood

juveniles (Andrew Murdoch, personal communication). Many of these progeny are

therefore likely to have two White River origin parents, one of which may have come

from a previously propagated program fish. There 352 offspring with single parent

assignments, of which 320 were wild origin, 27 were hatchery origin, and 5 were

indeterminate origin (Table 3).

Ambiguous assignments (Table 4) – Some offspring were compatible with multiple

possible sampled parents. The probabilities of wild versus hatchery origin reported in

Table 4 are based upon the origins of all of the potential parents that are compatible with

a specific offspring. In some cases, all of the compatible parents for an offspring were

either all wild fish or all hatchery fish, indicated by a prob (wild) = 1 or a prob (hatchery)

= 1, respectively. In other cases, offspring had both wild and hatchery fish as compatible

parents, and the probabilities in Table 4 reflect the summed relative probabilities of each

type of potential parent. There were 11 offspring with probability of wild parents >90%,

and 20 offspring with probability of hatchery parents >90% (Table 4).
